A pre-1996 SIG-Sauer P226 is used by several characters in Season 3 including Chief of Naval Operations Tom Chandler (Eric Dane) and CAPT Mike Slattery (Adam Baldwin).

SIG-Sauer P229
The SIG-Sauer P229 with a suppressor is used by a Secret Service agent during a confrontation with Kara in "Scuttle" (S3E10). Kara later uses a suppressed P229 during a encounter at the St. Louis White House in "Legacy" (S3E11).
The Beretta 92FS (likely standing in for the military-issue M9) is seen throughout the series used by US Navy personnel including CAPT Slattery and LT Burk. In Season 3's finale "Don't Look Back" (S3E13), the Beretta is drawn by Col. Witt (Patrick St. Esprit).
During a shootout, several US sailors are seen handling what appears to be a Browning BDM, a modernized, double-action variant of the Browning Hi-Power in Season 3's premiere "The Scott Effect" (S3E01). The BDM is also used by guards with China President Peng in "Legacy" (S3E11).
Secret Service agents carry the Glock 17 in "Legacy" (S3E11). In Season 3's finale "Don't Look Back" (S3E13), Chandler takes a Glock off an agent and points it at Allison Shaw (Elisabeth Röhm).
A Kimber Tactical Pro is pulled by Jesse (Dichen Lachman) in "Rising Sun" (S3E02). A similar pistol appears to be the sidearm carried by Tex Nolan (John Pyper-Ferguson). The handgun also is seen in the hands of Chandler in "Resistance" (S3E12).
In "Devil May Care" (S3E04), Lan Hu (Stephen Oyoung), Peng's head of security, pulls what appear to be a Walther P88 pistol. Upon closer inspection, this pistol appears to be the Umarez Walther CP88, a replica.
In "Resistance" (S3E12), a survivor in Las Vegas uses a Smith & Wesson Model 19 Snub Nose revolver when confronting Tex. The handgun later ends up in Tex's hands.
In "Shanzhai" (S3E03), a villager dual-wields Smith & Wesson Model 66 revolvers during a shootout with MMS operatives. A Smith & Wesson Model 66 revolver appears to be the handgun used during a confrontation with the reporter Jacob Barnes in "Legacy" (S3E11).
By the time S3 rolled around, the show's armorers finally figured out that batteries eventually run out, and as such it's a good idea to outfit your rifles with folding back-up iron sights (BUIS).
M4A1
The M4A1 carbine continues to be the primary weapon carried by the sailors aboard the USS Nathan James. The carbine is seen in the hands of Chief of Naval Operations Tom Chandler (Eric Dane) and Lt. Carlton Burk (Jocko Sims), as well as other American military personnel.
In "Devil May Care" (S3E04) PO2 Cruz (Ness Bautista) is seen with a suppressed Colt Model 933, essentially a military issue M4A1 but with an 11.5" barrel. Like almost all of the M4A1s in the show, it is used with an EOTech XPS sight and a KAC RIS handguard fitted out with a weapon light, overbarrel laser module, and a vertical foregrip.
The M16A1 is carried by pirates who taken sailors of the Nathan James hostage. A similar rifle is brandished by the man sailing the pleasure boat in "Sea Change" (S3E08).

US troops guarding the St. Louis White House are armed with M16A4 rifles in "Scuttle" (S3E10).

The pirate leader Takehaya (Hiroyuki Sanada) uses a carbine variant that resembles the CAR-15 "Commando" in "Dog Day" (S3E06). It can be identified as a commercial semiautomatic rifle and not, say, an early Colt Model 733, by it's exaggerated XM177 style flash hider that brings the barrel length up to 16", making it legal for U.S. civilians to own without going through special licensing.
A US Navy honor guard detail appearing to carry the Springfield M1A are seen guarding the entrance to the St. Louis White House when the new US President arrives in "Sea Change" (S3E08).
The Heckler & Koch MP7A1 is the weapon used by Tex's men in "Legacy" (S3E11). Tex's daughter Kathleen (Jade Chynoweth), also uses the MP7A1 in "Legacy" (S3E11) and "Resistance" (S3E12).

The M240B is on Navy RHIBs as well as used by a US Navy gunner in "Shanzhai" (S3E03), LT Burk (Jocko Sims) in "Dog Day" (S3E06) and LT Danny Green in "Sea Change" (S3E08). The machine gun is also seen mounted on the Nathan James in "Minefield" (S3E05).
