FBI Special Agent Neville Flynn (Samuel L. Jackson) carries a Beretta 92FS Inox throughout the film and uses it on three occasions. Clarence Dewey (Flex Alexander) also briefly gets a hold of it when he snaps under stress, though is relieved of it when one of his friends talks him down.
Walther P99
One of the thugs that Eddie Kim (Byron Lawson) sends to assassinate Sean (Nathan Phillips) is armed with a Walther P99 with silencers.
SIG-Sauer P226
FBI Agent Hank Harris (Bobby Cannavale) uses a SIG-Sauer P226 to shoot and wound a snake keeper while going to grab the anti-venom needed to treat the snake bite victims on the plane. One of the thugs that try to kill Sean uses what appears to be a suppressed SIG-Sauer P226

The Snake Keeper that Agent Harris (Bobby Cannavale) goes after fires at him several times with a Remington 870 before being stopped and wounded by Agent Harris.
