The Beretta 92FS is used by several characters in the series.
In Season 2's "Bounty Hunters!", SBPD Det. Juliet O'Hara (Maggie Lawson) appears to have traded in her Glock 19 for a Beretta 92FS as her sidearm.
In Season 2's "There's Something About Mira", Mace Rhoden (Roger Haskett) uses a Beretta.
In Season 3's "Gus Walks Into a Bank", Phil Stubbins (Alan Ruck) uses a Beretta during the bank holdup.
In Season 4's "Shawn Takes a Shot in the Dark", Garth Longmore's partner (John Hawkes) pulls a Beretta on Shawn.

In Season 5's "We'd Like to Thank the Academy", ASP Red Gun replicas of the Beretta are carried and drawn by both Shawn (James Roday) and Gus (Dulé Hill). (It should be noted the real life Santa Barbara Police Department issues the H&K USP.)
Henry Spencer owns a Beretta he is seen using in Season 5's "Yang 3 in 2 D."
In Season 1's "Weekend Warriors" (S1E06), Griffin Mahoney (Peter Michael Goetz) is seen showing off a collection of Civil War memorabilia, which includes several revolvers, including a Colt 1860 Army.
In Season 4's "High Noon-ish" (S4E03), Hank Mendel (James Brolin) and Stinky Pete Dillingham (Jim Beaver) both use Single Action Army revolvers with 5 1/2 inch barrels and different custom finishes.
In Season 3's "Truer Lies" (S3E14), Shawn, Gus, and Lyin' Ryan (Jonathan Silverman) are pursued by assassins, one of whom is armed with a Desert Eagle.
In Season 2's "Psy vs. Psy", the Desert Eagle is the sidearm of Treasury Department Special Agent Lars Ewing (Lou Diamond Phillips), an odd weapon for a federal agent to carry.
The Glock 17 is the sidearm carried by both Detective Carlton Lassiter (Timothy Omundson) and Det. Juliet O'Hara (Maggie Lawson) in the first four seasons. Det. Lassiter is seen wearing his Glock in various shoulder rigs, even having a quick draw dual from his shoulder holster. In Season 4's "Shawn Takes a Shot in the Dark", Shawn Spencer (James Roday) is seen firing Lassiter's Glock while hanging on the hood of a car. Detective Lassiter also is seen dual wielding these in the bar in Season 4's "Shawn Gets the Yips". Most recently he has been using an Alessi Bodyguard shoulder rig for his sidearm (when Timothy Omundson broke his arm in real life, he had to use hip holsters as he had a sling). In Season 4's "Mr. Yin Presents", Det. O'Hara is seen pulling her Glock when investigating an abandoned bar. Burton "Gus" Guster (Dulé Hill) then is seen holding her sidearm. In Season 5's "We'd Like To Thank the Academy", Shawn is seen training at the police academy with the Glock and purposely shooting a civilian target, explaining she must be a criminal to have food in a library that doesn't allow snacks.

In Season 2's "Bounty Hunters!" (S2E09), Byrd Tatums (Kevin Sorbo) draws a Heckler & Koch VP70 on Shawn and Gus at the police station after they trick him in a prisoner exchange. Shawn takes one from a bad guy and uses it to hold him at bay in Season 5's "We'd Like to Thank the Academy".
In Season 3's "Lassie Did a Bad, Bad Thing", a suspect kidnaps Shawn and holds him at gun point while at Lassiter's home with a Ruger P89 until Lassiter puts a round in his shoulder with his concealed pistol.
Ruger Super Redhawk (mocked up to resemble the KAC silent revolver rifle)
What appears to be a Ruger Super Redhawk .44 Magnum mocked up to resemble the KAC silent revolver is used by Nadia (Franka Potente) in Season 5's "One, Maybe Two, Ways Out". A similar setup was used in the film Another Stakeout.
In Season 1's "Scary Sherry: Bianca's Toast", Detective Goochberg (Mercedes Ruehl) fires a Smith & Wesson Model 15 when taking target practice on the range with Det. Lassiter.
In Season 1's "Scary Sherry: Bianca's Toast", a Smith & Wesson Model 629 with rosewood grips and nickel finish is used by Detective Lassiter at the firing range and then used by his temporary partner Detective Goochberg (Mercedes Ruehl) who did not brace for the recoil and it (unrealistically) flies out of her hands and smashes into the wall breaking into several parts.
In Season 4's "Thrill Seekers and Hell Raisers", Stu (Bradley Stryker) is found in a trailer with what appears to be a Smith & Wesson Model 65 next to his body.
In Season 3's "There Might Be Blood", Ashley (Kelly Overton) uses the Smith & Wesson 3913 "Lady Smith" during her shootout with Lasiter, Juliet, Chief Vick (Kirsten Nelson), and Commander Barbara Dunlap (Jane Lynch).
What appears to be a gold-plated Taurus PT92 with pearl grips is held by a suspect in Season 5's "We'd Like to Thank the Academy". Shawn is later seen holding the handgun. This exact same gun was used by Vinnie Jones in Smokin' Aces 2: Assassins' Ball (which had the same armorers as this show).
In the pilot episode, Detective Lucinda (Anne Dudek) uses a Walther P99 at the police shooting range before handing the weapon off to Shawn Spencer (James Roday) who proceeds to fire several shots, each hitting adjacent to the Detective's hits.
A P99 with a silver slide is pulled by Pierre Despereaux (Cary Elwes) in Season 4's "Extradition: British Columbia."
Raylene Wilcroft (Anne Marie DeLuise) uses a Walther in Season 1's "Woman Seeking Dead Husband: Smokers Okay, No Pets".
In Season 4's "You Can't Handle This Episode", Ewan O'Hara (John Cena) carries one of these in his right combat boot. Lassiter then inquires about it and examines the weapon remarking that it is "a sweet gun."
In Season 2's "Bounty Hunters!" (S2E09), Byrd Tatums (Kevin Sorbo) is armed with a sawed-off Ithaca 37 when he boards the boat that Dwayne Tancana (W. Earl Brown) is aboard. In Season 5's "Yin 3 in 2-D", Allison Cowley (Mena Suvari) uses one.

Several SBPD Officers are seen holding the M16A2 when the police station goes into lockdown in Season 3's "Lassie Did a Bad, Bad Thing". There is two gun racks full of these in the military armory in Season 4's "You Can't Handle This Episode".
