Colt M4A1 with SOPMOD Attachments
Used by Lieutenant A.K. Waters, Danny "Doc" Kelley, Jason "Flea" Mabry, Kelly Lake and Ellis "Zee" Pettigrew as their primary weapons. "Doc" and "Zee" both have an M203 Grenade Launcher attached at the end of there weapons while "Flea" has a 6x48 Trijicon ACOG and a Silencer. Flea's M4 is also has a custom paintjob of green and black. While "Lake" has an M68 Aimpoint and a Suppressor on his rifle.
M60E4 Machine Gun
Used by James "Red" Atkins as his primary weapon.
Heckler - Koch Mk.23 mod.0 US SOCOM pistol
Used by members of the SEAL team as their secondary weapon.
FN M249 Para Light Machine Gun
Used by Michael "Slo" Slowenski as his primary weapon, with a cloth ammo pouch.
M-14 Sniper rifle
Used by Demetrius "Silk" Owens as his primary weapon. US Navy uses standard M14 rifles. The M21 is used by the US Army. The USMC uses the M14 DMR, Designated Marksman Rifle. All are updated versions of the M14
Remington 870 shotgun
Lake also uses a Remington 870 shotgun with an extended tube and a sidesaddle for extra shells. The shotgun is sometimes preferred for close quarters and in the jungle, often used by the pointman in the team. After "Lake" takes an unfatal shot to the right shoulder, "Flea" takes his Remington 870, because Lake can only use one arm. Flea then fires all seven shots and most likey drops the shotgun, due to its long reload time. Flea uses his M4 until he is shot.
Sig Sauer P229 pistol
Danny "Doc" Kelley wields this pistol during the ethnic cleansing scene and during the final battle when he runs out of ammo for his M4 and resorts to this pistol until he can reload. It is odd that the rest of the team wields H&K MK 23's while "Doc" uses a P229. Although the P226 is the official sidearm of the SEALs, the screencap shows Doc with a SIG P229. Silk carries a P226, using it moments before being killed.

If I am not mistaken the pistol in the movie is actually a P228. The Navy issues the M9 and P228 to sailors. Designated the M11. The reason that he does not carry a MK23 is because the MK23 is an "offensive handgun" the first offensive pistol that the U.S military has ever issued. Until then pistols have been purely defensive. Due to the fact that he, "Doc" is not a SEAL but a Navy Corpsman he can not use a weapon besides in self defense of himself or his platoon or boat crew. Navy Corpsman attached to SEAL teams do not go to BUDs. They are not SEALS. Harry Humphries was a former SEAL, one of the plank-owners of Seal Team Six (now known as DEVGRU) which is the Navy's answer to the Army's Delta Force was the technical adviser for the movie. So the weaponry in the movie is exactly what the real Frogs carry.
