Handguns
Futuristic Jericho 941

Smith & Wesson 6906
Batou uses what closely resembles a compact stainless steel S&W 6906 equipped with a spur hammer in the grocery shooting when he thinks he is under attack. Note the finger grooved magazine base.
Fictional Revolver
One Yakuza thug draws a revolver that is something of a combination of various revolver designs.
Stechkin APS

Colt M1911
Several yakuza thugs uses Colt M1911s.

Ruger Super Blackhawk
One of the Yakuza thugs draws down on Batou with a Custom-ported Ruger Super Blackhawk.
AMC Auto Mag
One of the first Yakuza members to draw their gun uses a AMC Auto Mag.
Sig Sauer
A yakuza carries a SIG Sauer P228.
Mateba Revolver
Togusa carries his Mateba M-M2007 (a fictional version of the Mateba Autorevolver with the frame of a Mateba Model 6 Unica and the barrel assembly of a Mateba 2006M) from the previous Ghost in the Shell film.
Submachine Guns
Mac-10
Two of the yakuza thugs use MAC-10s during Batou's attack.
Assault Rifles
Batou's Rifle
During the film's finale, Batou uses a fictional assault rifle. This weapon is something of a conglomeration of various designs; the stock, charging handle and receiver all appear to be borrowed from the SIG SG 510, while the barrel, gas tube and forearm draw from the IMI Galil ARM The bipod is attached next to the chamber (similar to a Galatz Rifle, instead of the gas offtake (like a standard Galil)). This arrangement causes the weapon aesthetically resemble a "squished" Galil. The rifle also features a heat shield over the barrel, and the size of the magazines suggests that is is chambered for 7.62x51mm (both the dialogue and the director's commentary describe it as being a ".30 cal."). Also, it bears resemblance to Stoner M63 machine gun.
FAMAS G-2
One Yakuza fires at Batou with a FAMAS G2 using a STANAG magazine.
Bushmaster Armpistol
One of the Yakuz thugs is seen using a Bushmaster Armpistol.
Shotguns
Semi Auto Shotgun
In the opening sequence of the film, Batou uses a semi automatic shotgun with a heat shield added to the barrel to stop a homicidal and "suicidal" love doll. He also has the shotgun with him in the final scene. This particular shotgun doesn't seem to match a real world firearm exactly, but it does come very close to the Norinco SAS. The receiver of the gun also mirrors the look of the pump action Valtro.
Mossberg 590
One of the Yakuza thugs uses a Mossberg 590.
Machine Guns
FN Minimi
Batou, to the dismay of Togusa, uses a FN Minimi to mow down a group of Yakuza thugs.
Other Weapons
Integral Cyborg ARMGUN
In the final fight with the dolls, Batou uses a double barrel gun hidden in his forearm.
Phalanx CIWS
A group of five Phalanx CIWS turrets can be seen firing at a mansion in Togusa's digital nightmare.
Hand Grenades
Yakuza Officer Wakabayashi throws two Grenades that resemble M67 hand grenade's down a flight of stairs to Togusa and Batou
