Full Metal Panic!

Sousuke Sagara uses a Glock 26 as his primary sidearm.
Steyr SPP
In addition to his Glock 26, Sousuke makes frequent use of a Steyr SSP that has been modified to be fully automatic.

A traitorous sailor on board the Tuatha De Danaan uses a suppressed Ruger KP89
Walther TPH
Teletha Testarossa's sidearm is a Walther TPH.

A Yakuza thug is seen using a Colt M1911A1.
Smith and Wesson Centennial
A Smith & Wesson Model 642 Centennial with wood grips can be seen in Sousuke's arsenal.
Beretta 92F
Seina, the leader of the A21 terrorist group, uses a Beretta 92F.
Heckler & Koch P8
Melissa Mao uses a H&K P8 (Confirmed to be the P8 variant in the Furume Artbook).
SIG-Sauer P226
Several SIG P226 by multiple characters throughout the series, most notably by Gaurin, who has outfitted his with a laser pointer and sound suppressor, and by Xia Yu Lan, who experiences a stovepipe jam. She clears the jam quickly and easily, resulting in one of the series' most memorable moments for weapon enthusiasts.
Steyr M9
One of the traitors aboard the Tuatha De Danaan uses a Steyr M9 pistol.
H&K Mk 23 Mod 0
A Heckler & Koch Mark 23 Mod. 0 can be seen in the hands of a U.S. Navy Admiral.
CZ 75BD
The psychopathic Gates frequently uses a CZ 75BD.
Norinco Type 54
A Japanese yakuza thug in Fumoffu uses Norinco Type 54s.

The FN P90 makes frequent appearences in Full Metal Panic!, being used by everyone from Mithril troops to an overzealous police officer.
MAC-10
Near the end of the first television series, Gauron uses a MAC-10 chambered for 9mm Parabbellum
UC-M21
The Almagam terrorists who try to kidnap Kaname use UC-M21 submachine guns, on of which is commandeered by Sousuke.
MP5K PDW
Multiple H&K MP5K-PDW submachine guns can be seen throughout the series.
UZI
An IMI Uzi can be seen on a table of weapons inside of a terrorist hideout.

The only instances seen with M203s were in the short series when Sagara and his men were inside giant costumes which hide power suits. They were all seen firing in full auto, and A2 carrying handles.

H&K G36E (Export model)
The full rifle verison that was in the getaway car. This one apparently was drawn with the magazines without the buds on the sides of them to attach extra mags, so Weber duct taped some together in jungle style, despite the drawing of the mags showed they do have the pegs. Comparing, the one seen was the Export version with a single 1.5X telescope sight.

Another one of Sagara's weapons. He has always used this loaded with less than lethal ammo intended to knock out whoever he shoots at. One instances he accidently loaded a live grenade and destroyed a pillar behind his target and by luck the falling debris knocked out his target.

Another of Sagara's personal arsenal.
Cornershot with the Glock attachment
Used by Mithril soldiers while operating within the confines of a series of underground tunnels. Note that the squad using the Cornershots don't turn on the cameras' viewing screens. Instead they wear a goggle attachment connected to the weapon itself. We can assume they connect directly to the camera from that.
Grenades
It is also to mention the many types of grenades seen and used from smoke, to flash bangs, and Sagara has all of them and a few extras of his designs. Apparently the word moderation doesn't exist in his vocabulary.
Sarin gas
Used by Sagara as a trap when someone was trying to tamper with bread that the students were trying to selll. Apparent this gas was in a nice little package like a grenade.
