This picture isn't that clear (best I could find of the complete rifle), but here is a high res pic of a complete stripped upper/lower receiver where you can see that it is a match. Deeks's Smith & Wesson

I think that at some point during the season finale, Deeks's S&W switched back to the 5944 due to the spurred hammer. --L.J. Gibbs (talk) 21:06, 24 May 2015 (EDT)

I just went back and watched "Spiral" again. When Deeks was in the office and hiding under the desk, if you look closely and try to go frame-by-frame, it looks like he was utilizing the 5944 due to the presence of a spurred hammer. --L.J. Gibbs (talk) 20:26, 6 August 2015 (EDT)

I think that the second unknown pistol shown is the Walther PPK

Trigger guard shape and forend is off for a PPK, I'm thinking that one is more likely a Makarov PM. The first one is rather odd looking.. I was thinking some kind of Beretta for a second, but I doubt it. StanTheMan (talk) 22:02, 12 June 2015 (EDT)
How about the Hungarian FEG PA-63? If it is not, we can at least deduce the second gun is a Walther PPK copy; I have no idea on the first one
I think this might be a PHP MV9, the shape of the open topped slide is rather distinctive (kind of like the bastard child of a Beretta and a P38):
