Frank James (Gabriel Macht) uses a Winchester 1866 "Yellow Boy" throughout the film. The Pinkerton agents that surround the Hyperion Bank also carry Winchester '66s. It's use in the film is anachronistic during the Civil War scenes, which take place April 10, 1865 (a character mentions that it is one day after the Appomattox surrender).
Frank James (Gabriel Macht) uses a Henry 1860 throughout the film.

:These last three are '66 rifles but the guns above are Henry 1860 rifles. Since the Henry wasn't chambered in .44-40 at the time, the gun is clearly a newer reproduction. - Gunmaster45

Winchester Model 1866
The Pinkerton agents that surround the Hyperion Bank use Winchester 1866 "Yellow Boy" rifles when shooting at the James-Younger Gang.
All of the Union soldiers in the film can be seen using Springfield 1861 rifles. At one point, Jesse James (Colin Farrell) disarms a soldier of his Springfield, using it against him.
Colt 1851 Navy Percussion
Jesse James (Colin Farrell) carries two Colt 1851 Navy revolvers throughout the film, even carrying four in the opening battle when he fires akimbo from a horse with the reins in his teeth. Cole Younger (Scott Caan) and Bob Younger (Will McCormack) also use a Navy '51s during the opening battle. The soldiers on the train transporting Jesse to prison at the end also have Navys.
Gatling Gun
The Union soldiers fire a Gatling Gun at the Confederate mercenaries.
Jesse James (Colin Farrell) draws two Colt 1849 Pocket revolvers on the Pinkertons who show up on his farm. Frank James (Gabriel Macht) later brandishes two during the Hyperion robbery.
These are Well Fargo models, they lack the loading lever under the barrel. They also appear to be cartridge converted. - Gunmaster45
