FBI Special Agent Peter Burke (Tim DeKay) and most other FBI Agents use the Glock 19 as their primary sidearm.

The killer used this in the episode "Home Invasion".
1911A1
Some of the Colombian mobsters in "By the Book" use 1911A1 pistols to hold Mozzie hostage.
Beretta 92FS
Many of the villains in the episode "By the Book" are armed with Beretta 92FS pistols.
Ruger Mark II
Neal uses a suppressed Ruger Mk II while impersonating a hitman.
