The SIG-Sauer P228 is the main sidearm of nearly all the NCIS agents in the series including Special Agents Leroy Jethro Gibbs (Mark Harmon), Anthony DiNozzo (Michael Weatherly), Timothy McGee (Sean Murray), and Ziva David (Cote de Pablo).
SIG-Sauer P229
A SIG-Sauer P229 is carried by a US Coast Guard officer in "Safe Harbor" (S9E05).
"Blackhand"
A prototype special operations pistol called the "Black Hand" was used in several murders by an ex-military analyst turned assassin in "The Penelope Papers" (S9E03). It's a prop pistol that is based on the SP-21 Barak.
Desert Eagle Mark XIX
In "Housekeeping" (S9E12), ex-Watcher agent Casey Stratton (Scott Wolf) fires a Desert Eagle. Ziva says that it has .50 caliber bullets, which indicates that its caliber is the .50 Action Express.

The M26 Modular Accessory Shotgun System in standalone configuration is one of the weapons seen in the case opened by Tony in "Housekeeping" (S9E12).
