It is reasonable to assume that because all of the human BPRD field agents are transfered from the FBI, that they would have the same weaponry as FBI field agents. Which the Glock 22 is a standered sidearm for FBI agents.

Hellboys weapon of choice, it fires 4 monster killing bullets and is equipped with tracker bullets. He uses it in most of the film.
Big Baby
Hellboy uses Big Baby to kill the Tree Elemental. It fires 6, maybe 12inch shells with a cocking mechanism.
