The following weapons are seen in the anime Cowboy Bebop:
Pistols
Jericho 941
Spike Spiegel's signature pistol is a customized IMI Jericho 941 chambered in 9x19mm. He has installed custom grips and a frame-mounted laser sight on the right side, although we never see him use it.
Worth noting is that the added laser-sight would prevent the saftey from being used, as it blocks the movement of the slide-mounted saftey.
Walther P99
Jet Black's signature pistol is a Walther P99. Of all the gun-wielding members of the Bebop's crew, Jet is perhaps the least likely to be seen with his weapon drawn; preferring instead to rely on the cybernetically-enhanced strength of his prosthetic arm.
Glock 30
Faye's signature pistol in Cowboy Bebop is a .45 ACP Glock 30. Despite her often fiery temper, she rarely draws it, though in the episode "Gateway Shuffle" can be heard firing it off-screen when Spike goes to confront her while she's using the shower aboard the Bebop, eliciting an amused reaction from Jet. Faye most notably uses it in the final episode, "Real Folk Blues", to shoot out the tires of two cars belonging to Red Dragon Syndicate members chasing after Julia and again holding it on Spike when questioning why he's going to face Vicious, firing several rounds into the ceiling of the Bebop in frustration when she fails to talk him out of it.
Ruger P85
While preparing for the confrontation with Vicious and his men at the church, Spike stocks up on weapons, one of the weapons he retrieves is a Ruger P85, that he had kept hidden in the fridge of the Bebop. Though it is shown being loaded and cleaned, it is never seen in use on screen.
Heckler & Koch USP
In the episode "Black Dog Serenade", a prisioner on an ISSP prision ship can be seen with a Heckler & Koch USP handgun when the prisioners take over the ship. He first uses it to kill the pilot of the ship and then to threaten a fellow prisioner. Gren used one to shoot at Vicious in Jupiter Jazz pt. 2. It's also used by Earth policemen in episode 9, "Jammin' With Edward", as well as Europan police in "Mushroom Samba".
Heckler & Koch Mark 23
In the episode "Pierrot Le Fou", ISSP bodyguards can be seen using Heckler & Koch Mark 23 pistols as their sidearms fitted with AN/PEQ-6 Laser Aiming Modules, though are no match for the episode's psychotic title character, all the bodyguards and the high-ranking ISSP official they were charged with protecting being killed.
Smith & Wesson Model 29
In the episode "Black Dog Serenade", Jet's partner Fad can be seen using a Smith & Wesson Model 29 with a 4 inch barrel as his sidearm.
Beretta 92FS
Surprisingly rare, the Beretta 92FS is seen in a mere 2 episodes. In the episode "Ballad of the Fallen Angels" (Episode 5), Annie gives Spike a Beretta 92FS with a stainless steel barrel along with a carton of 9x19mm ammo. Spike later dual-wields it with his Jericho during his fight with Vicious. In "The Real Folk Blues Pt. 1", a Red Dragon thug uses a Beretta 92FS to fire at Julia and Faye, but fails to hit either woman.
Beretta 950 Jetfire
In the episode "Stray Dog Strut", the scientists after Hakim in the pre-title sequence are armed with suppressed Beretta 950 Jetfires with wood grips.
Browning Hi-Power
The Browning Hi-Power and its variants seem to be popular weapons in the Cowboy Bebop universe.
Colt Mk IV Series 70
In one episode, Vicious uses a Colt Mk IV Series 70 to threaten Julia, then gives her the pistol with instructions to kill Spike, though she cannot bring herself to do it. She later uses it when she and Spike are engaged in a shootout with Red Dragon Syndicate members.
Walther P5
Used by a bounty named 'Giraffe' in the Episode "Sympathy for the Devil". One can also be seen in the hands of one of the gangsters that captures Faye following the shootout at the Chinese pharmacy.
Walther PPK
A Walther PPK can be seen in the episodes "Asteroid Blues" and "Sympathy for the Devil".
SIG-Sauer P226
Shin (and likely, his brother Lin) carries a SIG-Sauer P226 as his weapon of choice.
Colt Single Action Army
Cowboy Andy uses a pair of Colt Single Action Army revolvers as his main weapons in the episode "Cowboy Funk", keeping with his old west motif. These weapons also appeared in the title sequence of Big Shots, a TV series watched by the protagonists that features information on various bounties, as well as in the hands of the hosts on occasion.
Desert Eagle
In Episode 2, "Stray Dog Strut" Hakim uses a Desert Eagle to threaten the man who stole his briefcase. The weapon is drawn smaller than normal, but this may have been done to emphasize Hakim's towering stature.
Thompson Center Arms Contender
In the episode "Sympathy For the Devil", Spike uses a customized Thompson Center Arms Contender loaded with a custom round with a bullet made from an extremely rare mineral to kill the episode's villain, who through a freak accident has maintained the outside appearance of a young boy while in fact being many decades old. It should be noted that the casing for the round Spike fires is that of a 7.62x39mm round, one of the many calibers that can be used with interchangeable barrels.
Submachine Guns
Heckler & Koch MP5K
In "Honky Tonk Women", Faye's debut episode, she uses a Heckler & Koch MP5K with a 15-round magazine to defend herself from the mobsters she was trying to escape, though is forced to surrender when she finds herself outgunned. It is also used by Red Dragon Syndicate henchmen in "The Real Folks Blues". When Jet is describing the history of the 'Space Warriors' environmental terrorist group in "Gateway Shuffle", one of the pictures on the computer screen shows one of the terrorists brandishing an MP5K after boarding a fishing vessel and abducting the crew.
Heckler & Koch MP5A3
Another surprisingly rare gun, the Heckler & Koch MP5A3 is only seen in the flashback of Spike's final shootout as a Red Dragon enforcer. It is fitted with a Surefire dedicated forend weaponlight and appears to have two magazines in a dual mag clamp.
MAC-10
In the episode "Gateway Shuffle", a group of environmental terrorists calling themselves the "Space Warriors" can be seen brandishing MAC-10 machine pistols when they assassinate a bounty Spike and Jet had been tracking at a lavish restaraunt. Some of the gangsters that capture Faye in "Honky Tonk Women" can also be seen armed with MAC-10's fitted with silencers. Pierrot Le Fou also dual-wields one with an Uzi at one point.
Kimel AP-9
In the episode "Waltz for Venus" the bounty's thugs use Kimel AP-9 machine pistols.
Steyr TMP
During Spike's raid on the Red Dragon Syndicate headquarters in the episode "Real Folk Blues", Syndicate henchmen can be seen using Steyr TMP machine pistols, among other weapons.
PM-84 Glauberyt
Several PM-84 Glauberyt submachine guns can be seen being used by hijackers in "Waltz for Venus".
PM-84P Glauberyt
In Episode 20, "Pierrot Le Fou", a PM-84P Glauberyt is seen when Pierrot opens his suit to intimidate Spike by showing off the vast amount of weapons he carries with him.
IMI Uzi
In the episode "Toys in the Attic", a full sized Uzi can be seen among the many items that Faye has won from Jet in a game of dice. They can also be seen in the hands of criminals in several episodes.
Rifles
Heckler & Koch G36
The Heckler & Koch G36 can be seen in the episode "Jupiter Jazz", used by Gren, Vicious, and other soldiers in the flashback.
Heckler & Koch G3
The Heckler & Koch G3 is seen in the hands of the Red Dragon firing squad in episode 25, "The Real Folk Blues Pt 1". They appear to be fitted with the "slimline" grips.
Sniper Rifles
Heckler & Koch PSG-1
In the episode "Black Dog Serenade", Jet's corrupt partner Fad uses a Heckler & Koch PSG-1 sniper rifle to shoot off Jet's arm in a flashback.
Shotguns
Remington 870
In the episode "Real Folk Blues", Spike heads to the back of Annie's store to grab a box filled with weapons. One of the weapons he retrieves is a pistol-gripped Remington 870. Spike loads and uses the gun throughout the gun fight that ensues at Annie's store.
Generic Pump-Shotgun
In Episode 22, "Cowboy Funk", the guard escorting Ted Bower, the "Teddy Bomber", is carrying a generic pump-shotgun.
Explosives
M79 Grenade Launcher
When Spike faces Vicious at the church, one of his men fires on him with an M79 grenade launcher, though fails to score a hit and is ultimately killed by Spike.
Modified China Lake Launcher
In episode 17, "Mushroom Samba", the youngest Shaft brother wields what appears to be a modified China Lake Launcher. One is also used by Pierrot Le Fou, and a Red Dragon thug in episodes 20 ("Pierrot Le Fou") and 25 ("The Real Folk Blues Part 1"), respectively.
Arwen 37
In the episode "Bohemian Rhapsody", Jonathan uses what looks like an Arwen 37 to threaten Hex. It's also used by Coffy in the episode "Mushroom Samba".
Fictional Multi-Barrel Grenade Launcher
In episode 20, "Pierrot Le Fou", Pierrot uses a fictional multi-barrel grenade launcher, somewhat similar in design to a Pepperbox Revolver. It has five barrels, staggered vertically, which seems like an odd design choice. Then again, it's possible that Pierrot designed it himself.
Grenade-Modified Winchester 1894
In "Cowboy Funk", Cowboy Andy uses what appears to be a heavily modified 1894 converted to launch grenades, during a chase scene with Teddy Bomber. The grenade launcher is fitted with a large lever loop, (a-la Terminator 2). During the chase, Andy, (after flip cocking it with one hand) fires it at Spikes ship, and misses, but manages to destroy a great amount in private property before he escaped the scene with Faye, leaving a bewildered Spike, and Teddy Bomber behind.
M67 Hand Grenade
During Spike's raid on the Red Dragon Syndicate headquarters in the episode "Real Folk Blues", he can be seen using several M67 hand grenades, taking out several of Vicious' men with them as he makes his way through the building.
Others
Flamethrower
In episode 11, "Toys in the Attic", Spike uses a Flamethrower to char-broil shish-kebab, and again in an attempt to defeat the unknown creature incapacitating the crew. It appears to be at least partially based on the M240 flamethrower from the film Aliens, which makes sense, seeing as the sequence borrows heavily from it and its prequel Alien.
Hand Held GE M134 Minigun
In the episode "Honky Tonk Women", the mobsters that capture Faye force her to surrender when they respond to her MP5K barrage by returning fire with a hand held GE M134 Minigun, decimating the Chinese pharmacy she was in but amazingly harming none of the human occupants.
M197 Vulcan
In the episode "Honky Tonk Women", the mob-run casino ship can be seen armed with an M197 Vulcan, which the crew uses in a futile attempt to kill the protagonists.
ZU-23-2
In the "Jupiter Jazz" episode pair (Episodes 12 and 13), a pair of ZU-23s is seen in Gren's flashbacks to his service days with Vicious.
Cane Gun
In the episode "Pierrot Le Fou", the title character can be seen brandishing a cane gun as his primary weapon, though it appears to be capable of firing numerous rounds (as opposed to real cane guns usually being loaded with only one round) with incredible accuracy, able to shoot out the window of an armored car with repeated hits to the same spot.
