NCIS is an US procedural series featuring agents of the Naval Criminal Investigative Service investigating cases involving military personnel in the Navy and Marine Corps. Most of the characters were introduced in the Season 8 episodes of JAG titled "Ice Queen" and "Meltdown". It premiered as a weekly series on CBS in September of 2003. NCIS Los Angeles is a spinoff of NCIS and several NCIS:LA characters were introduced in the episodes "Legend Part I" and "Legend Part II".
The following weapons can be seen in the television series NCIS:
Handguns
SIG-Sauer P228
NCIS Special Agents Leroy Jethro Gibbs (Mark Harmon), Anthony DiNozzo (Michael Weatherly), Timothy McGee (Sean Murray), Caitlin Todd (Sasha Alexander) and Ziva David (Cote de Pablo) all carried SIG-Sauer P228s as their chief sidearm. It was then the NCIS standard issue. Gibbs owns two of these pistols and spends more time than the rest cleaning them, and Ziva sleeps with hers in hand. Their SIG's are usually carried in paddle holsters.
CGIS (Coast Guard Investigative Service) Special Agents Abigail Borin (Diane Neal) and Kyle Omagi (Eddie Shin) also use SIG-Sauer P228's.
It should be noted that though NCIS changed their Issue firearm to the SIG P229-DAK, Agents already issued a P228 have the option of keeping it and Gibbs, DiNozzo, McGee, and Ziva still carry their 228's, as does FBI Agent Fornell (Joe Spano).

SIG-Sauer P239
In the NCIS episodes "Legend, Part I" and "Legend, Part II", NCIS Special Agent Kenzi Blye (Daniela Ruah) uses a SIG-Sauer P239 to threaten a group of bangers.
Beretta M9A1
A Marine was killed by his own in one episode.
Beretta 92FS
The Beretta 92FS appears as the issue sidearm of various military personel and in the hands of villians throughtout the series. Ziva fires one at weapons range on a U.S. Marine base and claims to prefer the SIG. She also noted it the sighting was off a bit. Special Agent Gibbs also kept one in his car during the events of "Kill Ari: Part 2" (03x02). This weapon can be seen when he and Director Shepard are at Ari's safehouse and identify his SUV. It can be identified as a Beretta 92 by the distinctive hammer and slide. Also in that episode Ari used one to hold Gerald hostage.
Beretta 92FS Inox
In one episode, an arms dealer is seen showing a Beretta 92FS Inox to a customer, stating it's "Homie's best friend 9mm, it's Italian, 15+1 in da tube". It is also used by the occasional villain, sometimes equipped with a suppressor, notably in the episode 'Designated Target'.
Taurus PT92C
The North Korean sleeper agent Yoon Dawson (Esther Chae) holds a suppressed Taurus PT92C in Season 3's "Light Sleeper".
Browning Hi-Power
A Browning Hi-Power was seen and mentioned in the episode "Iced".
Glock 21
Seen Season 6 episode 20 "Dead Reckoning". Trent Kort uses a Glock 21 In the begining of the episode to kill two terrorists who are shooting at him. After they are dead he picks up the dead guy's Smith and Wesson Tactical 9x19mm and wipes his Glock 21 for prints and puts it the hands of the dead terrorist.
Glock 19
The Glock 19 appears being used by various characters, such as Mike Franks who rescued his daughter in law with it and it was later found in the glove compartment of his rental car and the bullets matched the ones at the scene. NCIS Director Jenny Shepard (Lauren Holly) also owned one however it is probably somewhere at the bottom of a bay currently.
Glock 34/35
In Season 2's "Witness" (S2E14), a Glock 34 was found in the convertible sofa bed used by Petty officer Keith Dylan/Robert J. Thorn. It was misidentified as a SIG-Sauer and can be clearly seen in multiple other scenes as a Glock and given the long slide it can only be a 34/35.
Kimber Warrior
Former NIS agent Mike Franks (Muse Watson) uses a Kimber Warrior in the episodes "Judgment Day Part 1" and "Judgment Day Part 2". He also uses one (possibly the same one) in the episode "Deliverance".
M1911A1
The M1911A1 is used by various other characters in the series. Leroy Jethro Gibbs (Mark Harmon) seems to use this weapon during his return in order to help clear Ziva (Conte de Paulo) of the murder of an FBI agent. Another M1911A1 also appeared in the next episode. It belonged to Mickey Stokes.
Colt Combat Elite
In the episode "Chained", Tony uses a Colt Combat Elite to shoot a serial killer that was about to slit his throat with a kitchen knife.
The gun was actually a Para Ordinance C7.45. You can make out the factory Para grips along with it's LDA hammer and trigger.
Colt Commander
Sharif is seen to own a Colt Commander when he is first introduced stating he has it because he lives in a bad neighborhood. Gibbs referred to it as a ".38 Super in a Colt."
Not a Commander. clearly 5 inches in barrel length, and does not have the Commander Style hammer. Someone else please confirm.
Makarov PM
Ari Haswari (Rudolf Martin) uses a Makarov PM equipped with a silencer in his first appearance. He shot Gerald and Gibbs with it.
Heckler & Koch P2000 SK
A Heckler & Koch P2000 SK is seen in the Season 5 finale "Judgment Day". It belonged to Mike Franks and it was a clean gun meaning no registration number, no nothing; a throw away gun. It was used by Former Director Jenny Shepard in her last gun fight.
Desert Eagle
In one episode, a gunman opens fire on Jimmy with a Desert Eagle sporting a stainless steel finish. Another baddie also used one but he was gunned down by Mike.
Kahr K9
In the episode "Untouchable", a villain uses a Kahr K9 to kill a woman suspected of being a mole.
The gun featured was actually either a Kahr P9 or the less expensive CW9. Not a K9.
Bersa Thunder 380
Col. Will Ryan (Terry O'Quinn), Gibbs former CO, owns and uses a stainless Bersa Thunder 380 (as identified by the rounded frame near the hammer) in the episode "Enigma". Another villan also used it to hold ducky hostage.
It is a Interarms inported walther ppk or ppks. when he holds it under the table you can read Interarms on the slide forward of his hand. Fornell also uses a glock of some sort in this episode.
Smith & Wesson Model 60
Ziva carrys a Smith & Wesson Model 60 as her backup gun, DiNozzo using one as his jogging gun. It is also used by a stalker and several bad guys. Ziva carries hers in an ankle holster and she once dual wielded it along with her SIG to take out two bad guys. It is also a go to gun in Gibbs basement.
Smith & Wesson Model 66
A Smith & Wesson Model 66 appears being used by Amanda Reed (Jamie Luner) to shoot NCIS Agent Chris Pacci in Season 1, Episode 19 : "Dead Man Talking" . Gibbs refered to it as being "small, and easy to conceal".
Smith & Wesson Model 10
A Smith & Wesson Model 10 is used by a senators wife to kill a Navy Lt. whom her husband was having an affair with.
Smith & Wesson Model 37
A Smith & Wesson Model 37 Airweight, an "Evil gun" as described by Abby Sciuto who was convinced it was possessed, was used to kill a bully on a Navy base. Its background showed that it had an extremely violent history, including 2 convience store holdups, and each time it changed hands it was used to commit a different crime. Gibbs carries a Model 37 with a black finish in an ankle holster as his backup weapon. In the Season 3 episode "Mind Games", he used it to threaten an incarcerated sadistic serial killer from his past named Kyle Boone in the NCIS interrogation room. In the Season 3 episode "Probie", he gives it to McGee, who had to give up his SIG during an investigation into the murder of a police officer that McGee allegedly shot,to back him up as they go to question a suspect.
Smith & Wesson Model 19
A Smith & Wesson Model 19 is used by a Security Guard to hold Ziva and Tony at gunpoint, but it was grabbed by Ziva, who uses the Model 19 to threaten its former owner.
Edit: Ziva does NOT use it to threaten the security guard. She simply kicked the weapon out of his hands and subdued the guard with her own sidearm.
Smith & Wesson Model 686
A Smith & Wesson Model 686 owned and almost used by a club owner.
Smith & Wesson 4006
Smith & Wesson 5906
In Season 3's "Jeopardy", James Dempsey (Connor Trinneer) holds NCIS Director Sheperd (Lauren Holly) hostage with a Smith & Wesson 5906.
Smith & Wesson 6906
Trent takes a Smith & Wesson 6906 from a terrorist that he shot after planting his Glock on the dead guy.
Beretta Cougar
In Season 3's "Light Sleeper," a defecting North Korean agent uses a Marine Sergeant's .40 caliber Beretta Cougar to execute two members of her sleeper cell. While examining it in her laboratory, Abby embarks on a brief segueway on critics' description of the .40 S&W round as a "Short and Wimpy," when measured against the 10mm caliber round.
Ruger P95
Mike uses a Ruger P95 to kill an arms dealer that in his own words was a "scary son of a gun" that kept him awake for 15 years.
Walther P99
A kidnapper is seen about to use a suppressed Walther P99 on a kidnapped Marine right before Gibbs and the team breach the room in Season 3's "Honor Code".
Submachine Guns
Fake Glock 18
A two toned Glock 17 converted to full auto to impersonate a Glock 18 with a 33rd magazine is used by a terrorist.
IMI Mini Uzi
Ziva uses a Mini Uzi during the firefight on the Damocles in Season 7.
Heckler & Koch MP5K
In the pilot episode, an Al Qaeda Terrorist takes a Heckler & Koch MP5K from Air Force One's Gun rack in an attempt on the POTUS' life. Two Heckler & Koch MP5K-PDWs can be seen in the "sanctuary" in "Power Down".
Heckler & Koch MP5A3
In the Season 1 episode "Split Decision", Gibbs goes undercover as an arms dealer, and uses a Heckler & Koch MP5A3. Also used by SWAT teams and Russian special forces. Several are also seen in the "sanctuary" in season 7's "Power Down".
Heckler & Koch MP7
In the Season 7 episode "Power Down", two Heckler & Koch MP7s can be seen hanging on a wall of the "sanctuary".
Heckler & Koch G36C
Two Heckler & Koch G36Cs can be seen in the "sanctuary" in "Power Down".
Skorpion SA Vz.61
A bad guy in a recent episode uses a Skorpion SA Vz 61 to shoot at Trent Kort before being killed by him.
Intratec TEC-9
In one episode, an arms dealer shows an Intratec TEC-9 to a client, saying "TEC-9, full auto, empty a clip in 4 seconds" and encourages him to fire it, the burst hitting the roof of the abandoned warehouse and causing the body of an already-slain Marine to fall through the skylight. It was also seen in the episode "Iced".
Olympic Arms OA-93 Pistol
Smugglers are seen firing OA-93's at Tony and Ziva in Season 3's "Boxed In".
They have M4 style stocks and what looks like a C-more sight, right? I don't think this is an OA-93. Notice the lack of the gas tube above the barrel, and I don't believe you can attach a stock to these things since they are sold to civilians as a pistol. It might be another type of AR type pistol, or just a Colt M4 full-auto lower and a very short barreled upper
FN P90
A Mossad agent uses a FN P90 during the firefight on the Damocles in Season 7. Two P90s are also visible in the "sanctuary" in "Power Down".
Rifles
M4A1 Carbine
The M4A1 carbine can be seen used by various Military personnel and villains throughout the series. Two are visible on a rack in the "sanctuary" in "Power Down".
M16A2 Rifle
The M16A2 rifle is used by various characters and villains throughout the series.
SIG SG 552
A SIG SG 552 is used by Sam, Kensi and miscellaneous NCIS agents in "Legend Pt. 2" (6x23) when they raid a terrorist cell's headquarters.
HK94 Carbine
One of Ari's terrorists is shot holding a 16" barreled HK94 carbine on the rooftop in Season 2, Episode 23: Twilight
AKMS
In the Season 2 finale "Twilight", several terrorists can be seen firing AKMS rifles at Gibbs and the team to no avail. The weapon is also used by various other villains in the series.
Bravo 51
The Bravo 51 is featured prominently in opening episodes of Season 3. Also sometimes known as a 'Kate', it was first used by Ari Haswari (Rudolf Martin) to shoot Caitlin Todd in the Season 2 finale "Twilight". In Season 3's premiere episodes, "Kill Ari, Parts I and II", Ari is seen handling one again. In Part I, it's also one of the weapons Abby Sciuto (Pauley Perrette) test-fires in her lab as well as handled by Gibbs.
From what I can tell the SRT snipers use them as well, in the episode "Bait" -Jacco Croon-
In Episode 03X01 Ari is using a non-MIL dot scope, making the long distance shot with the "KATE" much harder(plz confirm)
M40A1 Sniper Rifle
An M40A1 sniper rifle appears in the episodes "Kill Ari Part 1" and "Kill Ari Part 2". It is the rifle used by Gibbs in his Marine days and he now keeps it in a case in his basement. He also uses it during the rescue misson in Season 7's premiere "Truth or Consequences", killing 2 terrorists at long range. It was also one of the weapons tested by Abby to see if it was used by Ari to kill Kate. Ari attempts to kill Gibbs with it before he was killed by Ziva.
Tango 51
A Tango 51 is an Tac-Ops accurized and blue-printed Remington M700 action, designed for high accuracy shooting. It is one of the sniper rifles Abby Sciuto (Pauley Perrette) test-fires in her lab in "Kill Ari, Part I".
Accuracy International L96A1
The Accuracy International L96A1 is one of the sniper rifles Abby test-fires in her lab in "Kill Ari, Part I".
Blaser 93 Sniper Rifle
In Season 1's "One Shot, One Kill", the wannabe sniper can be seen armed with a Blaser 93 sniper rifle, equipped with a bipod and custom muzzle brake. It is also one of the sniper rifles Abby test-fires in her lab in "Kill Ari, Part I".
Winchester 1873
The Winchester Model 1873 is used by Gibbs to shoot down a helicopter. It is also owned by Jackson Gibbs, he keeps it loaded on the wall. In Season 7's "Faith", Jackson mentions that he had to use his Winchester to kill a person who tried to rob his store.
Ruger Mini-14
In the Season 3 episode "Ravenous", a scoped Ruger Mini-14 is used by a park ranger to hold the team at gunpoint. It's also handled by Gibbs in the same episode.
Shotguns
Remington 870
In the Season 3 episode "Ravenous", a Remington 870 Police Magnum Riot shotgun is used by Gibbs as the team was hunting a fugitive in the woods. It was also used by Kate in the Season 2 finale "Twilight" to kill several terrorists before running out of ammo and tossing it to take a bullet for Gibbs.
Double Barreled Shotgun
Used by a mechanic to murder a sailor in the episode "Family".
Mossberg 590 "Compact Cruiser"
Used by various Characters. The kidnapper grabs the 590 in Season 3's "Honor Code".
Benelli M3
Col. Mann used a Benelli M3 Super 90 in one episode. Kate also used it to wound a suspect that took her SIG in the episode "UnSealed". Some variation of the Super 90 was used to assassinate Director Shepard in season 5's "Judgement Day".
Heavy Weapons
M60E3 Machine Gun
In the Season 1 episode "Split Decision", here Gibbs is undercover as an arms dealer, several M60E3 machine guns can be seen. Gibbs bringing them to make a sale, however the ones he brought to 'sell' didn't have firing pins.
Other
Advanced Taser M26
Abby (Pauley Perrette) is seen using an Advanced Taser M26 on her stalker in the Season 3 episode "Bloodbath". A security guard also shoots McGee with one in Season 5's "Silent Night".
