The Glock 19 is is used by all NYPD officers as their main sidearm.
Glock 26
The Glock 26 appears to be used by Captain Tobias Gregson (Aidan Quinn) as his sidearm instead of his Smith & Wesson Model 442.

A Non-Gun Glock is seen in "You've Come a Long Way, Baby".
M1911A1
A gray M1911A1 is seen in "Meet Your Maker" with an armed suspect.
SIG-Sauer P226R
The SIG-Sauer P226R is seen at the end of "The Adventure of the Ersatz Sobekneferu".
Revolvers
Smith & Wesson Model 681
A Smith & Wesson Model 681 is used in the revolver wheel, changing from the Taurus Model 689 in the opening sequence. It makes a return since the opening sequence is used again in the sixth season.
Taurus Model 689
Taurus Model 689 revolvers are used in the opening sequence of Elementary in a revolver wheel. Like the Model 681, it makes a return since the opening sequence is used again in the sixth season.
Submachine Guns
M1921/28 Thompson
What appear to be either M1921/28 Thompsons are seen with Broadway actors playing as mobsters at the start of "Bits and Pieces".
Assault Rifles
Colt Law Enforcement Carbine
The Colt Law Enforcement Carbine is seen in some instances with American law enforcement, including the Emergency Services Unit.
Colt Model 933
The Colt Model 933 is used by the NYPD's ESU as their main weapon. The Suffolk Country Sheriff ESU also them in "Meet Your Maker".
