Rifles/Carbines
Heckler & Koch HK416
Members of SEAL Team Six are correctly armed with Heckler & Koch HK416 carbines with 10-inch barrels and a variety of accessories, including Advanced Armament Corp. suppressors, EOTech EXPS3/SU-231A/PEQ sights and AN/PEQ-15 ATPIALs.
SIG-Sauer 516
In "Pilot" (S1E01), Richard "RIP" Taggart (Walton Goggins) is armed with what appears to be a SIG-Sauer 516 rifle. This rifle is not a standard weapon carried by the SEALs, but may be standing in for the HK416.
AKMS
The AKMS is another weapon carried by enemy fighters.
AIMS
A few AIMS rifles are used by BH fighters after the STS teams try to escape Lagos in "Her Name is Esther" (S1E02), first seen as one of their weapons.
AIMS-74
During the attack on the school, an AIMS-74 with a straight handguard is briefly seen used by a BH fighter in "Pilot" (S1E01).
Colt M16A2
Several Afghan soldiers are armed with M16A2 rifles.
Heckler & Koch G3A3
Several Heckler & Koch G3A3s are seen with Boko Haram fighters, first seen in "Pilot" (S1E01). Nigerian police officers use them, first seen in "Man Down" (S1E04), which is justified since Nigeria has used them in the past under license.
Norinco Type 56
The Norinco Type 56 is frequently seen carried by enemy fighters.

SA Vz.58
A SA Vz. 58 is seen in "Blood Brothers" (S1E07) with an armed terrorist in Chad before the SEALs kill him in ambush.

In "Pilot" (S1E01), RIP (Walton Goggins) carries a SIG-Sauer P226 as his sidearm. He pulls it when Boko Haram fighters attack a school in the episode. Bear uses it during practice in "Blood Brothers" (S1E07).
SIG-Sauer P226R
A SIG-Sauer P226R shows up near the end of "Tour of Duty" (S1E03) after RIP is forced to surrender. It appears to be an error since he used the original P226 in the episode.

A Tokarev TT-33 is used by a BH leader in "Tour of Duty" (S1E03).

An IMI Uzi is seen discarded in "Man Down" (S1E04) next to a BH fighter's corpse.
Sa. Vz.61 Skorpion
A Sa. Vz.61 Skorpion is seen with a BH fighter in their Nigerian camp in "Her Name is Esther" (S1E02).

One of the SEALs is armed with a Mossberg 500 Cruiser in "Pilot" (S1E01).

A DShK heavy machine gun is used on a Taliban technical in "Pilot" (S1E01).

The FN MK 46 Mod 0 is one of the machine guns used by members of SEAL Team Six.

Dual General Dynamics GAU-17/As are seen in Blackhawk choppers at the end of "Man Down" (S1E04) and in "Blood Brothers" (S1E07).
RPK LMG
What appears to be a RPK LMG is used in "Man Down" (S1E04) by a couple of elite Muttaqi terrorists when they engages STS teams.

An FPK/PSL is used by a BH fighter in "Tour of Duty" (S1E03), first seen as his main weapon.
Mk 12 Special Purpose Rifle
A Mk 12 Special Purpose Rifle is seen in a shooting range in "Blood Brothers" (S1E07).

M72 LAW
SEAL Team Six also uses the M72 LAW.
RPG-7
An RPG-7 is used by a Taliban fighter in "Pilot" (S1E01).
Grenades
Mark 2 Grenade
A Mark 2 grenade is used in "Her Name is Esther" (S1E02) when a BH fighter is alerted to STS' intrusion. Some of the elite Muttaqi terrorists use them in Nigeria in "Man Down" (S1E04).
M67 Grenade
A M67 grenade is seen on Buckley's vest and in a BH fighter's chest rig in "Man Down" (S1E04).
Grenade Launchers
Heckler & Koch M320
A Heckler & Koch M320 is used by Buddha to clear up stragglers in the abandoned BH camp near the end of "Man Down" (S1E04).
Others
Crossbow
A crossbow is discarded in "Man Down" (S1E04) when a BH fighter is executed.
