John Reese (Jim Caviezel) continues to carry a SIG-Sauer P226R as his sidearm in Season 2. Armed mercenaries are seen using P226Rs with suppressors in "Shadow Box" (S2E10). Shayn Coleman (Brian J. Smith) briefly handles Reese's sidearm in the same episode. In "Proteus" (S2E17), FBI Special Agent Alan Fahey (Luke Macfarlane) also carries the SIG P226R.
SIG-Sauer P239
A suppressed SIG-Sauer P239 is used by Kara Stanton (Annie Parisse) after ambushing the FBI-issued SUV driven by Special Agent Donnelly in "Prisoner's Dilemma" (S2E12).
SIG-Sauer P226 X-Five (Replica)
In "Booked Solid" (S2E15), Reese picks up Hersh's pistol and promptly removes the slide and magazine. Upon closer inspection, the pistol appears to a SIG airsoft replica known as the X-Five.
Glock 17
A Bishop Sheriff's Deputy appears to carry a Glock 17 in his duty holster in "Bad Code" (S2E02). It's also seen in a flashback in the same episode. An assassin appears to be armed with the Glock 17 in "'Til Death" (S2E08). In "Booked Solid" (S2E15), Hersh (Boris McGiver) appears to threaten Reese with a Glock pistol. This appears to be a continuity error as he was holding a Smith & Wesson M&P9 earlier.
Glock 17 (FAB Defense KPOS Glock to Carbine Conversion)
In "God Mode" (S2E22), Shaw is seen taking up what appears to be a full-auto Glock 17 that's been converted to a carbine using a FAB Defense KPOS Glock to Carbine PDW Conversion Kit.
Glock 19
The Glock 19 now appears to be the sidearm carried by Detective Joss Carter (Taraji P. Henson) in Season 2. Lionel Fusco (Kevin Chapman) continues to carry a Glock 19 as his sidearm in Season 2. It's also seen in the holsters of uniformed NYPD officers. FBI Special Agent Nicholas Donnelly (Brennan Brown) appears to be armed with a Glock 19 in "Prisoner's Dilemma" (S2E12).
Beretta 92FS
In the episode "In Extremis" (S2E20), a Beretta 92FS pistol is found on a table in a drug dealer's apartment during a flashback.
Colt Commander
A Colt Commander appears to be the handgun wielded by an Aryan Brotherhood thug at the beginning of "The Contingency" (S2E01). This also appears to be a pistol pulled by a gunman during a flashback in the episode "In Extremis" (S2E20).
CZ 75 P-07 Duty
A hired assassin aims what appears to be a CZ 75 P-07 Duty at Mira in "Booked Solid" (S2E15). Earlier in the episode, it appeared that the "Machine" identified the weapon as a Zastava CZ99.
A Heckler & Koch USP is seen in the shoulder holster of a crash victim in "Triggerman" (S2E04). Judging by the length of the grip and the magazine base plate, it is a USP-45.
Heckler & Koch USP Compact
In "Relevance" (S2E16), Samantha Shaw (Sarah Shahi) is seen carrying what appears to be a .45 caliber Heckler & Koch USP Compact as her sidearm. She is using it sometimes with a suppressor and laser sight. A drug dealer who holds the pistol mentions that it's a .45 caliber.
Kahr T9
A bounty hunter is armed with a Kahr T9 before Reese disarms him in "Triggerman" (S2E04).
Magnum Research Lone Eagle
In "Bury the Lede" (S2E05), Mr. Finch is seen hiding in Reese's apartment closet, which contains a Magnum Research Lone Eagle.
Smith & Wesson 5906
In "Triggerman" (S2E04), a bounty hunter (Otto Sanchez) is seen carrying a Smith & Wesson 5906 as his weapon of choice. A thug uses one in "Bury the Lede" (S2E05) when Reese fights him at the docks.
Smith & Wesson Bodyguard 380
A suppressed Smith & Wesson Bodyguard 380 appears to be the backup weapon carried by Samantha Shaw in "Relevance" (S2E16). This pistol was also seen in "One Percent" (S2E14). In "Zero Day" (S2E21), Shaw tapes the pistol along with a Glock 26 to her back as she springs Reese from custody.
Smith & Wesson M&P9
In "Booked Solid" (S2E15), Hersh (Boris McGiver) appears to threaten Reese with a Smith & Wesson M&P9 pistol. This pistol then appears to change to a Glock.
Springfield Armory XD-9 Tactical
In "Bury the Lede" (S2E05), former FBI agent Pitt (James D. Dever) is seen armed with what appears to be a Springfield Armory XD-9 Tactical. It is sometimes seen fitted with a laser sight.
Taurus PT92 Stainless
A stainless Taurus PT92 is a frequent handgun seen in Season 2. It appears to be the pistol held by a thug in the bar at the beginning of "The Contingency" (S2E01). The Taurus also appears to be the pistol carried by an Aryan brotherhood thug (Terry Serpico) in the back of his waistband. A cartel hitman also appears to use a Taurus in "Bad Code" (S2E02). A drug runner uses a stainless PT92 as his personal sidearm in "Masquerade" (S2E03). In "The High Road" (S2E06), Vaughn is seen carrying a Taurus when he and his crew commit a takeover robbery. Graham Wyler (David Denham) is later seen holding the pistol in the episode.
Ex-CIA agent Kara Stanton (Annie Parisse) continues to uses the Walther PPK as her personal sidearm. In "Masquerade" (S2E03), she is seen holding the pistol on Mark Snow.
Walther P99
Riley Cavanaugh is also seen firing a Walther P99 during the nightclub shootout in "Triggerman" (S2E04). A P99 with a two-tone slide is used by ex-US Marine Shayn Coleman (Brian J. Smith) in "Shadow Box" (S2E10).
A snubnosed Smith & Wesson Model 60 is pulled by Officer Simmons (Robert John Burke) when threatening Fusco in "Bury the Lede" (S2E05). One is used by Nestor Santiago in an attempt to take out a target in "'Till Death" (S2E08). In "All In" (S2E18), the revolver is used to be play a game of Russian roulette involving Reese and Finch.
Smith & Wesson Model 64
George Massey (Kevin Conway) is seen with what appears to be a Smith & Wesson Model 64 while in a confrontation with Riley in "Triggerman" (S2E04).
Smith & Wesson Model 442
Fusco dual-wields his backup Smith & Wesson Model 442 along with his Glock 19 when he engages Armenian criminals in "Prisoner's Dilemma" (S2E12).
Submachine Guns
Heckler & Koch MP5A3
A Heckler & Koch MP5A3 is used by an Aryan Brotherhood thug to knock out Detective Fusco in Season 2's premiere "The Contingency" (S2E01). The MP5A3 is also wielded by Vaughn's robbery crew as well as by John in "The High Road" (S2E06). FBI SWAT officers use the MP5A3 in "Shadow Box" during a raid on a bank (S2E10).
Heckler & Koch MP5K-PDW
A Heckler & Koch MP5K-PDW is seen used by an Irish mobster in "Triggerman" (S2E04). In "Relevance" (S2E16), Samantha Shaw (Sarah Shahi) is seen using a suppressed MP5K-PDW during a mission in Berlin.
Heckler & Koch MP5K
In "Relevance" (S2E16), Samantha Shaw (Sarah Shahi) holds a Heckler & Koch MP5K with the foregrip removed exposing the barrels during the drug bust gone bad.

12 Gauge Double Barreled Shotgun
Double Barreled Shotguns are seen in the hands of deer hunters outside a motel in "Bad Code" (S2E02).
Mossberg 500 Cruiser (Surefire Weaponlight)
When being tailed by some mobsters, John is seen driving his car with a Mossberg 500 Cruiser fitted with a Surefire weaponlight in the passenger seat in "Triggerman" (S2E04). He never uses it in the episode. This shotgun is likely the one seen in Season 1 as well as the film Killing Them Softly.
Remington 870
In "Relevance" (S2E16), a Remington 870 is seen in a drug dealer's apartment.
Franchi SPAS-12
In Season 2's finale "God Mode" (S2E22), Shaw hands Reese a Franchi SPAS-12 just in case he feels inadequate as she drives the Ferrari. Shaw also holds the shotgun in the episode.
Rifles
Colt M4A1
The Colt M4A1 is seen in a memorial frame of Josh Monroe in "Shadow Box" (S2E10). FBI SWAT officers use the same weapon in the same episode.
Springfield Armory M1A
In the episode "In Extremis" (S2E20), an NYPD honor guard perform a rifle volley with Springfield Armory M1A rifles.
Sniper Rifles
Remington AICS 2.0
In "Bury the Lede" (S2E05), Reese is seen cleaning what appears to be a Remington AICS 2.0 rifle.
Accuracy International AX338
A mercenary sniper uses an Accuracy International AX338 in "Critical" (S2E06). Reese disarms him and knocks him out after shooting him with it in the chest, since the sniper survives due to Type III ballistic plates on his tactical vest.
Nemesis Arms Vanquish
A government operative is seen taking out a target with what appears to be a Nemesis Arms Vanquish takedown sniper rifle in "God Mode" (S2E22).
Remington 700PSS
A Remington 700PSS is used by an assassin as he tries to snipe a target in "Til Death" (S2E08). Another is used by a MSS-hired assassin in "Trojan Horse" (S2E19).
Grenade Launchers
Defense Technologies 1315 37mm
In Season 2's premiere "The Contingency" (S2E01), Carter fires a gas round from Reese's Def Tech 1315 launcher to knock out an Aryan Brotherhood thug during a fight. In "Prisoner's Dilemma" (S2E12), Finch was dressed up as a fake correctionals officer when he attempts to launch a raid on Riker's Island before Carter told him that Reese was allowed to leave.
Bates & Dittus TBL-37 T-16WSH
In "Bury the Lede" (S2E05), Mr. Finch is seen hiding in Reese's apartment closet, which contains a Bates & Dittus TBL-37 T-16WSH 37mm launcher.
