The Glock 17 is seen recurring in "Home Sweet Home".
M1911A1
A yakuza wakashu uses an M1911A1 in "Pilot". Monkey has a M1911A1 in "Run Monkey Run", hidden inside a love hotel room fridge.
Kimber Custom TLE II
The Kimber Custom TLE II is used by Bryce, after going by the name of Bryce Fowler, as his personal sidearm. After his death, Monkey takes it until he's forced to leave it behind by burying it.
The SIG-Sauer P226R is seen as a recurring weapon in the series.
Tokarev TT-33
A Tokarev TT-33 is seen in "Bright Lights, Big City" with a yakuza man during Ken Takara's funeral. Regular TT-33s are seen on occasion with the yakuza.

Nambu Model 60
The Nambu Model 60 is seen with officers from the Tokyo Metropolitan Police Department (TMPD).

The Heckler & Koch MP5A3 is a recurring weapon.

The Heckler & Koch MP7A1 is seen in "Run Monkey Run" inside the hotel room fridge.

IMI Uzi
IMI Uzis are seen with yakuza wakashus in "Bright Lights, Big City" during a shootout in the funeral.
Assault Rifles
Howa Type 89
The Howa Type 89 is seen with corrupt JGSDF soldiers from the 128th (the show doesn't specify which military unit type e.g. regiment, division) in "Pilot". Bryce and Monkey take them at some point in the same episode. Monkey has a stash in the love hotel room closet, serving as a makeshift armory until Yuki destroys it in "Run Monkey Run".

A Mossberg 500 Cruiser is seen inside Akiko's house in "Sayonara Monkey" from Monkey's arms stash.

An Accuracy International Arctic Warfare is seen with an assassin in "The Long Goodbye".
Barrett M82A1M
Several Barrett M82A1Ms are used by Bryce in "Pilot", used by electronic tablets to make them fire several times to take down the holders on the ballistic glass before taking down the VIP in a campaign rally.

The M18 smoke grenade is seen in "Run Monkey Run" by Hiro Saito, a yakuza who has infiltrated the TMPD.

M67 hand grenades are seen inside Akiko's house in "Sayonara Monkey" from Monkey's arms stash.
