A stainless SIG-Sauer P226R was seen in "Pilot" when Detective Santos takes it from a duffel bag in Jamarr Malcolm's apartment. FBI Special Agent Robert Stahl (Warren Kole) carries a blued SIG-Sauer P226R as his main sidearm.
Colt Government Model
A Colt Government Model with combat-style hammer and slanted slide serrations is seen handled by Lieutenant Matt Wozniak (Ray Liotta) in "False Face, False Heart" (S1E03). It is said to be a keepsake from his days in the Marine Corps, however the 'Government Model' is the commercially-sold version of the military M1911A1.
Walther P99
A Walther P99 is used by Wozniak when he confronts Santos near the end of "False Face, False Heart" (S1E03).
Defense Distributed Liberator
The Defense Distributed Liberator with a black pistol grip is found by NYPD officers in "False Face, False Heart" (S1E03).
Smith & Wesson 5946
A Smith & Wesson 5946 is taken by Harlee from a suspect at the start of "Fall of Man" (S1E06).
