Strayer Voigt Infinity 1911
The Strayer Voigt Infinity features prominently in Heroes. Essentially, if a character is associated with The Company there's a good chance they'll be packing a Strayer Voigt Infinity 1911.
Sphinx AT380
A Sphinx AT380 Pistol seen in the hands of several different characters throughout Season 3's premiere "The Second Coming" (S3E01). At the episode's beginning, A future version of Claire (Hayden Panettiere) uses it to try to shoot Future Peter (Milo Ventimiglia), who freezes time and takes it from her, then uses it to shoot Nathan (Adrian Pasdar), then stashes it. When he comes back later to retrieve it Matt has it and he confronts Peter about it.
Beretta 92FS
In "One of Us, One of Them" (S3E03), The German (Ken Lally) uses a Beretta 92FS to threaten Knox (Jamie Hector) in the bank. It is later picked up and used by Noah Bennet (Jack Coleman).
Strayer-Voigt TIKI-T
In "I Am Become Death" (S3E04), Future Claire (Hayden Panettiere) uses a Strayer-Voigt TIKI-T as her sidearm. It is later used by Daphne Millbrook (Brea Grant) in "Eris Quod Sum" (S3E07).
Browning Hi-Power
Emile Danko (Željko Ivanek) carries a Browning Hi-Power Mark III as his sidearm throughout the second half of Season 3. It is also used by Sylar when he shape shifts into Danko and Agent Taub (Gabriel Olds) in the Season 3 finale "An Invisible Thread" (S3E25).
Glock 19
Matt Parkman (Greg Grunberg) grabs a second generation Glock 19 from his desk when answering a knock at his door in "A Clear and Present Danger" (S3E14). He later uses his Glock 19 again in "Turn and Face the Strange" (S3E22).
Heckler & Koch USP
Homeland Security Agents carry Heckler & Koch USPs as their side arms throughout the second half of Season 3. Emile Danko (Željko Ivanek) and Peter Petrelli (Milo Ventimiglia) use USPs in "Trust and Blood" (S3E15). They are also used by Secret Service agents in the place of SIG-Sauer P229s in the Season 3 finale "An Invisible Thread" (S3E25).
SIG-Sauer P229
Noah Bennet has two SIG-Sauer P229 pistols stored in a crate in his store room in "Cold Wars" (S3E17). Peter (Milo Ventimiglia) and Matt (Greg Grunberg) take them for their own use later in the same episode.
Glock 17
One of the Washington, D.C police SWAT officers responding to a supposed terrorist incident can be seen with a Glock 17 in "Shades of Gray" (S3E19).
Walther PPK/S
In "Into Asylum" (S3E21), a shape shifter named James Martin draws a Walther PPK/S after he takes on Sylar's (Zachary Quinto) appearance.

Nathan Petrelli (Adrian Pasdar) keeps a stainless SIG-Sauer P230 in his office desk. In "I Am Sylar" (S3E24), Sylar takes Nathan's gun and taunts him with it while posing as him using his shape shifting ability.

Smith & Wesson Model 60
At the end of Season 3's premiere "The Second Coming" (S3E01), one of the two muggers attempts to rob Mohinder Suresh (Sendhil Ramamurthy) with a Smith & Wesson Model 60 which Mohinder crushes with his newfound strength.
Ruger SP101
In "Dying of the Light" (S3E06), Eric Doyle (David H. Lawrence XVII) forces Claire (Hayden Panettiere), Sandra (Ashley Crow), and Meredith (Jessalyn Gilsig) to play a game of Russian roulette using a Ruger SP101 with black finish and spurred hammer.
Smith & Wesson Model 36
In "Exposed" (S3E18), Sandra Bennet (Ashley Crow) has what appears to be a nickel plated Smith & Wesson Model 36 hidden under a counter when Homeland Security agents search her home, she however never has to use it.

In "A Clear and Present Danger" (S3E14), Martin Gray (Ned Schmidtke) uses a Remington 870 Field Gun when confronted by Sylar (Zachary Quinto) in his shop.

Model 7290 Flashbang Grenade
Several Model 7290 flashbang grenades are stored in Noah's (Jack Coleman) crate in "Cold Wars" (S3E17). Peter (Milo Ventimiglia) uses them to evade Homeland Security agents twice in the same episode.
