Rifles/Carbines
Heckler & Koch HK416
Members of SEAL Team Six are correctly armed with Heckler & Koch HK416 carbines with 10-inch barrels and a variety of accessories, including Advanced Armament Corp. suppressors, EOTech EXPS3/SU-231A/PEQ sights and AN/PEQ-15 ATPIALs. Some of these rifles have M4 or some other AR platform lowers due to the fact the magazine well is slanted whereas on a standard 416 it is straight.
SIG-Sauer SIG516
In "Pilot" (S1E01), Richard "RIP" Taggart (Walton Goggins) is armed with what appears to be a SIG-Sauer SIG516 rifle with an HK416 style buttstock. This rifle was never issued or carried by the SEALs, but it could be substituting for the HK416. RIP is again seen cleaning his 516 in a flashback in "Tour of Duty" (S1E03). Another 516 is seen used by a Buddha in "End Game" (S1E08).
AKMS
The AKMS is another weapon carried by enemy fighters.
AIMS
A few AIMS rifles are used by BH fighters after the STS teams try to escape Lagos in "Her Name is Esther" (S1E02), first seen as one of their weapons. Muttaqi's forces use them, outfitted with rails in "End Games" (S1E08).
AIMS-74
During the attack on the school, an AIMS-74 with a straight handguard is briefly seen used by a BH fighter in "Pilot" (S1E01).
M16A2
Several Afghan soldiers are armed with M16A2 rifles.
Heckler & Koch G3A3
Several Heckler & Koch G3A3s are seen with Boko Haram fighters, first seen in "Pilot" (S1E01). Nigerian police officers use them, first seen in "Man Down" (S1E04), which is justified since Nigeria has used them in the past under license.
Type 56
The Type 56 is frequently seen carried by enemy fighters.
Type 56-1
Type 56-1s are seen with some enemy fighters. Muttaqi's Spetsnaz-trained fighters are seen with 56-1s outfitted with Picatinny rails, modular buttstocks, suppressors, scopes and foregrips.
Sa vz. 58
A Sa vz. 58 is seen in "Blood Brothers" (S1E07) with an armed terrorist in Chad before the SEALs kill him in ambush.
SKS
An SKS rifle is seen with one BH fighter in "Her Name is Esther" (S1E02), first seen as one of their weapons.
Pistols
Beretta 92FS
The Beretta 92FS is used by Emir Hattim al-Muttaqi (Jarreth J. Merz) in "Blood Brothers" (S1E07). The Beretta is later stolen by Richard "Rip" Taggart (Walton Goggins) in "End Game" (S1E08) after killing Muttaqi.
Browning Hi-Power
The Browning Hi-Power is seen in "Confession" (S1E06) in Panama.
Colt Commander
A Colt Commander is seen with an armed guard in Panama in "Confession" (S1E06).
Glock 17
Glock 17s are seen in "Blood Brothers" with Robert and Fishbait during an ambush in rural Chad.
SIG-Sauer P226
In "Pilot" (S1E01), RIP (Walton Goggins) carries a SIG-Sauer P226 as his sidearm. He pulls it when Boko Haram fighters attack a school in the episode. Bear uses it during practice in "Blood Brothers" (S1E07).
SIG-Sauer P226R
A SIG-Sauer P226R shows up near the end of "Tour of Duty" (S1E03) after RIP is forced to surrender. It appears to be an error since he used the original P226 in the episode.
Tokarev TT-33
A Tokarev TT-33 is used by a BH leader in "Tour of Duty" (S1E03).
Revolvers
Smith & Wesson Model 642
A Smith & Wesson Model 642 revolver fitted with Crimson Trace grips is seen in "End Game" (S1E08) by Marissa Wyatt (Christine Lane). Although there is a factory made variant of the 642 featuring Crimson Trace grips (the Model 642 CT), this revolver uses standard J-frame aftermarket grips as indicated by the lack of S&W markings.

What appears to be a FBP m/948 is seen with a BH fighter in "Her Name is Esther" (S1E02).
Heckler & Koch MP7A1
The Heckler & Koch MP7A1 is another weapon used by SEAL Team Six.
IMI Uzi
An IMI Uzi is seen discarded in "Man Down" (S1E04) next to a BH fighter's corpse.
Sa. Vz.61 Skorpion
A Sa. Vz.61 Skorpion is seen with a BH fighter in their Nigerian camp in "Her Name is Esther" (S1E02).

Mossberg 500 Cruiser Modified
One of the SEALs is armed with a Mossberg 500 Cruiser in "Pilot" (S1E01).
Machine Guns
DShK heavy machine gun
A DShK heavy machine gun is used on a Taliban technical in "Pilot" (S1E01) and in a Muttaqi technical in "End Game" (S1E08).

The FN MK 46 Mod 0 is one of the machine guns used by the SEALs, namely Beauregard "Buck" Buckley (Donny Boaz).
